No idea what your problem is, but maybe it is a good idea to check in the log file how the initial values are being read.. If they are reasonable or not.

And I'm not sure if it will affect your results but you did not close the southern boundary for temp and salt as you did for the other variables.

Using NTSAVG = 1 the times are correct for all files.

There are some slight differences using NTSAVG = 1 and NTSAVG > 1 in the harmonics file, but as they are not significant I will use it as is.

Not sure if it will help with your problem but I suggest you to try increase the number of inner loops and to decrease the horizontal decorrelation length scales.
The STD values for ubar and vbar also look strange. You should check them.

Are you using an initial condition also extracted from CMIP? If you are not using, you will have a abnormal gradient in zeta due to the different reference levels.
