My apologies if this is a question I should not ask:
I wonder if I could set initial conditions with the barotropic U(t), V(t) and surface elevation zeta(t) and use this this data to produce the tidal body force in my domain. At least, this is my understanding on how to initiate and then run the model.
So far, I have set my initial conditions with velocities set to zero and measured temperature/density, but the results I produce with ROMS are much lower than the measured data.

You can set the initial condition, but you need to supply the time-dependent part in a way that ROMS understands. The body force is a tidal potential which is not supported in the trunk ROMS, but it doesn't sound like that's what you want either. The observed u(t), v(t), zeta(t) don't look much like the tidal potential.
What sort of domain is this? Most modest domains get pretty reasonable tides if you provide the appropriate boundary conditions. This can be either through a ROMS tides file (used only on the boundaries) or through an explicit boundary condition with the time-varying ubar, vbar, zeta - with sufficient temporal resolution to capture the tides.
