initial and climatology

As you know WOA2009 has insitu temperature. I have made decision to use d_initial and d_climatology scripts to create initial and climatology files. But there is not any part to convert insitue temperature to potential temperature (which in necessary for initial and climatology files) in those scripts why?
would you please if it is necessary to convert, tell me how?

do you have any especial reason which have not done converting of temperature to potential temperature in Matlab/ initial subdirectory's scripts?
