I've had issues with missing G.uniform flags being set too... if I remember correctly, it was in one of the nested grid setup utilities (coarse2fine.m, maybe?), though I don't have the code in front of me right now to check. My domain is non-idealized and non-uniform, for the record.

I hadn't looked closely enough at the contents of the contact file, and hadn't realized it incorporated bathymetry data as well as grid matchup data into it, and hadn't updated it accordingly ...
