I agree, netcdf output for these variables would be nice! For the time being, here's a fix using awk and cdo: awk '/0:00 / { print $4 }' output.out > ekin.txt cdo -f nc input,r1x1 ekin.nc < ekin.txt For epot, replace "$4" with "$5", etc. Who knows, someone might find it useful.

Thank you, Kate! Then I just misread your answer. I thought when you said "it is tricky/impossible to simply impose zeta" you meant we shouldn't use it at all, but now I gather that simply imposing would mean the option Clamped, but we should use Chapman and Flather instead.

So does that mean the Chapman/Flather condition only makes sense for tides? Why? And what would be better for non-tidal sea level and barotropic momentum?

Since the most extreme negative temperatures are located at the coasts: Have you checked if maybe the land-sea-mask of the forcing does not exactly match the one of your ocean model? You can turn on surface net heat flux output to see if you lose the heat toward the atmosphere.

Thank you for your responses! I actually made a mistake when estimating the depth of the uppermost rho-point, and it is not as far from the surface as I thought. Also, the temperature in the first couple of sigma-layers doesn't vary much, so I guess it's all right to just use the top layer's ...

Thanks for the response! I am running with reanalysis forcing. In runs without forcing, there is the same effect but smaller. I would like to compare my modelling output to satellite-measured SST. Is it possible to have ROMS write out an SST variable? I finally solved the problem for my case by employing Chapman boundary conditions for zeta and Flather boundary conditions for ubar and vbar. This removes the inconsistencies in the continuity equation at the boundaries which seems to have been responsible for the high vertical velocities.

I'm basically looking for something equivalent to the Roms-tools that come with the ROMS-Agrif distribution, but they are not really compatible with Rutgers ROMS.
